IE compatibility view setting for mydomain

Hi,
I have a web application in classic ASP and is worked only on latest IE if we set compatibility view setting on for mydomain.com. It works perfectly by setting this.
Now i have two subdomains also eg. abc.mydomain.com and xyz.mydomain.com and the application are written ASP.NET 3.5, but when i use these domains on IE (compatibility view is already enabled for my main domain) the UI was not upto the mark and seems that modern css are not applied on it.
When i disabled "Compatibility View Setting" then the above is working fine as expected but in this case again mydomain.com is not working properly.
Is there a way to work both cases when i set compatibility to mydomain.com?
